Introduction Sipunculus nudus is the most known species in genus , distributed tropical and subtropical coastal waters. Methods PacBio sequencing Illumina were combined for whole-genome of S. . LC-MS/MS analysis was performed metabolomics Results Herein, we report a 1.75 Gb complete genome assembly with contig N50 size 450 kb based on strategy combining third-generation long-read sequencing. A total 80391 protein-coding genes are annotated this genome. Furthermore, gene family evolution shows that belonged to Mollusca or close but distinct Annelida Transcriptome indicates involvement complex developmental events larve. KEGG pathway differentially expressed showed these DEGs mainly enriched amino acid metabolism, lipid metabolism transport catabolism. rich variety nutritional functional components, such as carnitine, free acids, unsaturated fatty inosine methionine sulfoxide. Combined transcriptome analysis, results expression metabolic level involved inosine, arginine proline biosynthesis during different growth stages significantly changed. Discussion Our provides an important resource new insight into relationships Sipuncula other spiralian phyla. Meanwhile, reveal systematic profiles metabolite components stages, which provide exploration development bioactive molecules
